As the hands d/l to your computer and PT resides there, how would they have a clue? I could see it if PT had to request the hand histories but it doesn't there.
Well, their T&C requires you to allow them to use screen scraping tools and check your running processes (to spot "cheating software"); which could allow them to spot PokerTracker running on your machine.

So I don't think it's technically impossible - but if they really want to do anything about it is another thing... it should indeed be incredibly bad for business, if they do.

I will do this reload soon, and run PT as usual. If I get banned, I'll be sure to let you know I just don't like that they especially included the term "opponent-profiling" in their list of cheating software, as it sounds directly targeted at PT (and similar). They could easily have made the wording single out bots and autoplaying software, imho.
