Sorry for the basic question: Do the path you have specified in Full Tilt Poker and the path in PT's Full Tilt Poker import settings match? I believe FTP's default saved HH location is a folder named after your username. My FTP saves to a folder called "MrSticker" and I set my PT to read from the same folder.
